I'm not sure what this is, but I Vag'd the car and

with the 32768, the EGR was at 85%, which from what I've read was right.

with the 33768, the EGR is at 40%, from what I've read, this should be about 4%. 33768 was the highest value it would accept (it has a RC2 and PP357 injectors with an auto tranny)

What could be wrong with this?

Nothing's wrong with it. There is no direct relationship between the duty cycle and the amount of EGR used, except that "less duty cycle = less EGR". You have been misled by the suggestion that there was such a direct relationship.

Take a look at the mg/stroke of intake air, instead. With a warm engine in neutral and major accessories off, with 32768 it's drawing in around 230 - 250 mg/stroke. With 33768 it should be around 350 - 380 mg/stroke. Drawing in more air means less room for EGR. When the EGR is off completely (after a minute or two at idle) it should go to 440 - 480 mg/stroke, which is what corresponds to no EGR at zero boost.

I don't think Jeff did that with the Auto tranny coding when I got mine... I wish he did, it'd be a lot easier when it accidentally falls off one of these days.
