Trouble with 2001 Jetta ALH auto to manual swap

I have completed an auto to 6 speed manual swap. The car runs fine, but I am still getting a check engine light, and DTC's which indicate a couple of the modules are still looking for the TCM, even though I seem to have coded them correctly. I have followed all how-to's and fourm tips that I could find - mainly Boertje's guide, even the note which states to recode the CAN bus to 00006 even when it is already 00006 to force the module to look for the TCM and find that it is indeed gone. Of note, the only problems I am having now are the CEL, triggered by the DTC'S caused by the modules looking for the TCM, and the cruise cancel switch on the clutch not working. Below is the log from my Vag-Com. Any and all help is greatly appreciated.

Of note, the ABS code 01314 is new to this log. It was not showing up on previous scans during this troubleshooting process.

I will try recoding it back tomorrow and see what happens. In the instructions I have, recoding it from 00007 to 00006 was supposed to remove the coding for an automatic transmission. I will post back with the results.

OK, I recoded the CAN gateway back to original. CEL still came on. Below is the VCDS log.

Still don't know why it is still looking for the TCM.

Glow plug faults are new today. Previous vcds log readings showed only the faults where the control modules are looking for the TCM. Ill go and re-scan and see what pops up.

As promised - new log. All I did was start the car, waited for the CEL to turn on, then auto - logged the modules while the car was running.

I have also tried these instructions in a few variations;

I had some pesky CEL's also until I figured the sequence.

From the instuctions I posted (in my sig below):
"16. Recode the ECU using Vag-com (it's not a PCM, it doesn't control the transmission) to 0002 (I think that's the right number of 0's, it should be set at 0001 for auto trans now). Go to 01-Engine and change the soft coding from 0001 to 0002. Keyswitch to the off position immediately after. Clear all the fault codes, after running the engine, no faults should return. The 19-can gateway recode is not required."

OK, I think there is some room for error with those instructions, try this:
Vag-com :Go to 01-Engine and change the soft coding from 0001 to 0002.
Keyswitch to the off position immediately after.
Clear all the fault codes, and disconnect VAG-COM
start engine, no faults should return.

While it is true that the CEL remains off when the engine is started immediately following this procedure, when I shut off the engine and restart it, the CEL comes back on after about 30 seconds or so.

I promise you have a hard fault somewhere. Missing module codes after a manual swap and successful ECM recode will NOT trigger a CEL. Did you repair the indicated glow plug faults?

That's the thing - that was the first time that fault had shown up. I have had other random faults, but they have not remained consistant. Most of the time, the auto scan comes up with the results like I showed in the latest scan I posted - with just the different modules looking for the TCM.

I'm also not sure what could be wrong with the glow plugs. I'm in Michigan in the winter. I am sure they are working.

I did try to start the car without success just before getting the scan with the glow plug fault - I did not wait for the glow plugs before attempting to start the car. Everything was cold, as it had been sitting outside all day. I would be surprised if it got above 30F. When I realized what I had done, I made another attempt but decided to wait fot the glow plug indicator to go out first. It started right away. Could this be the reason for the glow plug fault?

So I have an update. I have replaced all of the glow plugs, the glow plug connector harness, and the glow plug relay, but I am still getting the same glow plug intermittent error CEL. If anyone has any suggestions on what to look for next, it would be appreciated.
