Had my car wrapped and they had to remove the door handles. now the keyless entry system will only work if I push the button. Once in car the push to start works but I have a warning light and a message saying keyless start malfunction.

Did they forget to hook up the sensors on the handle or handles?

will covering the sensors with vinyl on the driver side and passenger door handles cause this fault?

Since they are capacitive sensors covering might cause issues. If you scan the car with VCDS it would let you know if the sensors are not plugged in, or are getting false readings from being covered.

Is it possible they can be reset and recalibrate to work through the vinyl?

Don't recall seeing anything to recalibrate the Kessy but I didn't look for it either. There may be an adaptation for the handles and running it may resolve the issue. A capacitve discharge (removing the battery cables and shorting them for a few minutes) may clear it up too. There no point in speculation. Get the car scanned first and see what is being reported by the onboard diagnostics or disconnect the battery terminals to see if it resets itsself.

The vinyl rap could be constantly triggering the lock/unlock function or the handles weren't reattached properly. If it's sending a fault, read the fault to find out what it states.

Try disconnecting the battery for 10 minutes if you don't have VCDS.
