As previously discussed in the A5 forums here:
http://forums.tdiclub.com/showthread.php?t=317718&highlight=stall

A5 and A6 TDIs with the manual transmission have been extremely easy to stall, with an abrupt cutoff at ~750 rpm, to the point of being dangerous especially for those who don't drive the car regularly. I had hoped that the A6s would have this issue fixed, but a friend of mine just picked up his 2011 Jetta TDI two weeks ago and has the same problem.

Luckily, there is now a fix, which apparently seems to consist mainly of keeping the engine RPMs from dropping below 800 rpm with an ECU update. However they did it, it works, and I highly encourage any manual transmission owners to call your dealer ASAP and request it. My friend with the new car has confirmed with our dealer that the fix is available for the new models.

Update: After originally being told by the service manager that a fix was available, my friend took his car in to the dealer, only to be told after much haggling and denials that 'oh, sorry, that fix only applies to the 2010s'. This in spite of the fact that the engine and powertrain haven't changed, and the problem symptoms are the same.

So now he's back where we were a few months ago. File a case with the NHTSA, and wait for enough other people to do the same to convince VW that there really is a problem. And in the meantime, don't let anybody else drive your car in any situations where they might have to pull out in front of traffic.

The ECM reflash was done on my '09 DSG without any hassle from the dealer.

I had the o2 sensor reflash and the TPMS redone as well. Never noticed a difference in the performance of the car. Nor it's stall-ability. Once you get used to it, no problem.
