I ordered up 2 of the fuel line sets (down from tank, and up into engine compartment) the other day, and the dealer quoted me at $180+tax

I do run BioDiesel, and a partner of mine suggested this product: http://www.autobarn.net/stifi-502.html

Can anyone tell me the inside diameter (in inches :p) of the stock fuel lines OR what will fit on the nipple at the fuel pickup?

On my A3, the inside diameter is 6mm. Just under 1/4"
The hose you linked is soft rubber. The stock fuel line is hard plastic.
You don't need to replace the plastic fuel line to be bd compatible.
Plastic won't swell or sweat from bd.
I would suggest something like PEX tubing if you do need to replace the fuel lines.

BTW, the linked hose didn't say it was bd compatible.
Gates and others do make bd compat. fuel hose.
