Acceleration issue...shuddering in 4th and 5th

Hey all. I have on 06 TDI w/ a manual transmission. I bought it certified pre-owned from VW at 36,000 miles, I am now at 43,000 miles. So i am still under warranty

Over the last few weeks I've noticed if I do anything more than a moderate acceleration in 4th or 5th gear (like kicking it up 5 mph to pass someone). The car shudders until i lighten up on the accelerator. It almost feels like I'm going over uneaven pavement. This happens when i'm already cruising in gear or when i'm up shifting. I do not have any issues in the first 3 gears.

From doing a search, it sounds like a clutch/fly wheel problem. But the threads i read made it sound like this issue occurred in 1st, 2nd, and 3rd gear. Any thoughts? How should i approach this, seeing as VW customer service is a pain?

what kind of RPM is the engine turning when you experience this?

Dieseldorf, thanks for the reply.

I would say I'm in the 1,800-2,600 RPM range, when this happens. Rarely do i go much higher or lower, particularly in fourth or fifth gear.

Jim, did you replace the fuel filter at 40000 miles?

Could be the DM flywheel.

Probably the fuel filter, i ran some bio-diesel a few tanks ago. I'll swap it out tomorrow and let you guys know. Thanks for your help.

First time I brought it to the dealer. Charged me somewhere are $300 to fix it. Gave me a line about testing out electric, flushing lines, etc etc.

I just changed my fuel filter (1st time) this past weekend (70,000 mi). Easy to do. Easier than an oil change for sure (accessibility).

95% of the time its the FF, ask me how I know to change mine..

Hint, when it feels sluggish, or it starts missing or shuddering.

still shuddering

Jumping in on this because my husbands 2005.5 Jetta is experiencing these same symptons and after 2 fuel filter changes and now a intake manifold cleaning AND new glow plugs it is still shuddering in 4th and 5th gear. Any more thoughts about what this may be?? BTW, dealer diagnostics revealed NOTHING! HELP!!
