2006 Jetta wont stay running after Sunroof Leak

Background:
I have a 2006 tdi jetta that I bought from a friend that has been sitting for about 6 months. When I picked it up this past weekend it had about 4 inches of water in the floor due to leaking sunroof. I vacuumed, removed all carpet and floor vents. I have been running dehumidifier for 3 days. I disconnect battery every night to try and let it reset.

Issue:
The car starts and then shuts off after one second due to immobilizer problem and maybe something else.

Symptoms:
1) I connect battery and turn the key switch on, the only indicator lights I get on the cluster are the DRL, brake pedal for shifting, and faulty parking light bulb. I crank the car and it fires right up then shuts off. Repeat over and over and over again throughout the day and it never changes.
2) I connect battery, turn key on same indicator lights on cluster, if I turn the headlight switch on, the cluster blacklights illuminate but I loose the 3 lights.(drl, brake pedal, bad bulb). If I turn headlight switch back off the lights reappear. Tried cranking in both positions again and same thing happens. Starts, runs 1 second then dies.
3) After the first night of running dehumidifier all night I had something happen the next morning that only happened once and I have not been able to replicate. I connected battery turned key switch on and all the indicator lights came on the cluster like it would if the car was acting normal, (glow plug, abs, traction control, brake, check engine, immobilizer, etc.) I then cranked the car and it started and ran perfect until I shut it off about 5 min later. Tried to start it again and back to the 3 lights and starting for 1 second and shutting off.

So far:
1)I have removed the cluster cleaned reinstalled
2)Removed and reinstalled all relays and fuses
3)Removed and cleaned ECM harness
4)Removed and cleaned Central control module under driverside dash.

If anyone has any suggestions please help me.

Not trying to be snarky, but, a VCDS scan& monitoring would greatly help. They really do help take the guess work out of diagnosing these type things.

From the outside looking in & almost 1k miles away, if in your situation, I think I would begin by checking & cleaning:
-ALL the electrical grounds on the car. Really, all of them, from the negative battery post through to the numerous & various harness grounds throughout the chassis.
-All the fusible link connections on the front of the engine space electrical junction & relay box (on the front face of the E-box).

Run a search on cleaning grounds on the MK V forum & you will find much reading & helpful info.

+1 on the vcds scan. +1 on cking the grounds too
But for sure. It needs heat....and alot of it to thoroughly dry everything out. As in electric heaters inside the car and even better parking it in a heated garage with EVERY door lid etc OPEN and as many fans as you can get to move the warm air. It really needs to be dry. I'm sure there is moisture in 1000 places. The fact that it ran for 5 minutes is very hopeful. If you get it started again, then turn on the blower and the ac and heat on high and LEAVE IT RUNNING with the windows down 1 inch each and on fresh air. Bake the heck out of that car. It might have to run for hours that way. Wont hurt a thing. I know. It is said to wear the cam idling for hours but this once no problem. A Dehumidifier will not get the job done. At least you live where is warmer....but its humid....you need dry heat inside the car!

I fixed similar issues on a MK4 years ago....leaking sunroof....the same way. It had clogged sunroof drain tubes that needed to be cleared out.
It took alot of baking....was in Louisiana

On earlier cars there was a sensor ring around the key for picking up the RFID signal. I would start with finding every connector in that path and cleaning it with contact cleaner.

My 1st brm had similar issues. If you are lucky, ground cleaning, especially the harness connection under the dash near J519, and those in the engine space, along with the fusible links on the front of the engine space E box can often work wonders. They have for me several times. I hope it is that simple for you.

Well I was hopeful but no luck. I removed and cleaned every ground I could find inside the car. I think it was like 5 or 6 ground lugs each with atleast 2 to 4 brown ground wires. I also loosened and retightened all the fuseable links, and every ground lug I could fine under the hood. Same thing car starts and dies.

I also need to add two things that i forgot to add in my first post.
1)When I turn the key switch the gauges don't move. Even for the second that it runs no movement from RPM, SPEED, TEMP, or FUEL. I know the speed and temp probably won't move during this but the other two should to my knowledge.
2)When I press the brake pedal the brake lights come on and I can shift gears but the brake pedal indicator light (one of the three from the first post) stays lit. I was pretty sure in my brother-n-laws tdi that that light goes away when you press the pedal. Let me know if I'm wrong.

DanG144, I also followed every connector I could find from the key to the cluster cleaned and sprayed with contact cleaner but no change. All symptoms still present.

Since the immobilizer circuit is in the cluster, along with all your other cluster problems, i'd say your cluster is toast. If you're lucky, you could have a tuner delete your immo, but what if the car is still focked? I don't see how you'll escape a lifetime of gremlins.

Did you ever dry the car exhaustively and relentlessly? Occams Razor:
Car got wet. Dry it out.
+1 on taking all the fusible connections off of the front of the engine compartment fuse box and cleaning the connections thoroughly with sandpaper and reconnecting them with a little dielectric grease. Electronics have myriad tiny nooks and crannies where moisture could still be hiding. That why I suggested baking the car with heaters from the inside out. You wont hurt anything if you keep it 130 degrees or so. It gets that hot on a summer day parked in the sun.

Wow. A couple questions:
-Did you clean the entire ground circuit from battery down to transmission including the large ground under the air filter box and the grounds under the wiper plenum? And no change or reduction in codes thrown?
-Did the J-519 module get wet? How does it look?

Well when I got home from work today I reconnected the battery and turned on the key switch. No change.

Will I was trying to fall asleep last night I was researching the key antenna that DanG144 mentioned and found out that I unplugged and sprayed contact cleaner in the steering module not the key wires. Then found a YouTube of a guy removing the ring/antenna around the key by: inserting key, turning until he could slide a stiff wire into the slot and removing. Then as long as the key was in the ring he could start the car with a screwdriver.

So I wanted to reenact what I watched. I turned the key on still no activity on cluster. So then I tried to align the notch similar to what I watched and I shoved a wire in it but no matter how I did it I couldn't get the ring to release mainly because my wire kept bending. I was about to give up go search for something stiffer when I looked at the cluster and I noticed all the indicator lights were on. I acted fast just incase and voila the car fired right up and the gauges were working, so I turned heater on and let it run for about 90 minutes then I decided I needed to try and drive it down my driveway to make sure the transmission and everything worked. It has alot of lights on the dash right now but a few went off when I backed out of shop. I'm sure most are due to lots of things removed from interior. The car drove great except for the brake pedal sticking and having to pull up manually every time I stopped. When I got done with test drive I parked it and let it run with heater for about 90 more minutes then decided to try and see if it would re-crank. And much to my surprise I restarted it about 5 times and decided to call it a night. I will try again tomorrow and give an update on codes. Fingers crossed it will still work tomorrow.
