Cosmo's; I have a one of the VW Mk IV platform steel skid plates that I will likely never use. New, out of box. Located Maryland. PM me if you have interest.
The JSW, CJAA TDI cars are very nice cars in my opinion. But, they are not problem free and can be maintenance intensive. You have already learned about the Pano roof leakage issue. Regular drain cleaning is required, to both the front & rear drains.
Other issues you may, or will, come to...
Update: I have been seeking input and trying to educate myself on what to expect before pulling the engine/topend apart. From what I am able to piece together, based upon the information today, the most probable failure sequence is that a swirl flap came loose, went through a cylinder, did...
Oilhammer is providing you with experienced and proper guidance. IMO, based upon your description of the event and symptoms, Oilhammer provided the most likely sequence of events and damage.
My first order from Xman arrived last week. Prior to the order, XMan promptly replied, provided excellent counsel and guidance/details to include if I ordered. I ordered following his guidance, he promptly confirmed, payment was made, the part was prompt shipped and received within a week...
The engine runs. But, not well. Simply, no boost, no power. The balance is not that far off & underboost is the only code. The clatter & pooping within the intake make it clear that there is something more to it. The Turbo is blowing & appears intact (pending removal). Intercooler hoses...
Question: Will a broken/failed value cause under boost?

Noticeable pop from intake, especially at intercooler...
With VCDS, run the fuel filter/fuel pump purge outputs to prime the filter and verify both pumps are operating. It is best to avoid trying to start the engine without doing this after opening the fuel system.
Not yet, waiting on a different back ordered part before I start. Spoke with the supplier Tuesday, & was promised it soon ship. I will update when finished.
IHO, the taller 5th requires a decent tune, 1+ to 2. Depending upon your regular driving speeds & terrain, .681 is the best. If flat & higher end speeds: .658. if lower, perhaps the .700 as Peter writes.
Gap in lower timing belt cover.
I also distrust the stock bleeder block with the tiny orifice. The ECS or similar bleeder blocks and hoses appear to be a significant improvement for manual transmission CT cars.
From the outside looking in, and without known what has already been done to your car, before spending the $$$ for CP3 pump, turbo's etc., I would start with the more basic stuff in this order:
1. Verify timing belt milage/age is within spec. Verify S belt & clutched alternator pulley are in...
