Whoever told you that info is incorrect. Assuming it's a run of the mill 2006 MK 5 TDI, there is no problems registering the car in CA.

The B5.5 Passat TDI was only available in 2004 and 2005 here in the US. It was not available as a manual, only auto. Some here have converted those to stick so you might want to search the want ads here. Or, contact vwztips, a member here who does conversions. BTW, double posting is a no...
