ECU Problem after manual swap

last week I did a manual swap in an 03 Jetta, after setting everything up i used vag-com to switch the ECU from auto to manual, that day the car was fine, started and ran. the next day the car gave symptoms of IMMOBILIZER, Battery voltage was low, Now I am getting these codes, NOTE, i am not getting an immobilizer light, I am getting an ABS light and an airbag light

17978 - ENGINE START BLOCKED BY IMMOBILIZER
P1570-35-00


18056 - POWERTRAIN DATA BUS
P1648-35-10 FAILURE - INTERMITTENT


03 - ABS BRAKES
01312 - POWERTRAIN DATA BUS
014 - DEFECTIVE


17-INSTRUMENTS-
01177 - ENGINE CONTROL UNIT
64-10 - NOT CURRENTLY TESTABLE - INTERMITTENT

Wrong section.

Disconnect battery, rub cables together for a minute or three, reconnect with good battery, clear codes, drive.

Found it, i had cut the TCU plug off the harness and found a short between 2 wires, all is well now

Replaced the ECU now it stalls

try doing an auto-scan followed by clearing of all codes...
Thanks I have tried that the auto scan gives me about 5 faults 2 being the engine immobilizer & the data train keep coming back even with a clearing of them. The glow light on the dash (car w/key) is flashing and it starts and stalls out after 3 secs. I have done SOOOOO MUCH homework on it and it seems I need to have the used ECU flashed with my key in order for it to work. I had gotten my hands on a VAG-COM from a great guy here in the forum but I had to give it back. I would need a VAG-Tacho in order to pull the original SKC from this new/used ECU and then with that SKC I can use a VAG-COM to program the immobilizer. Only problem is I have neither anymore so, UNLESS there is a way to bypass the key/ECU problem Im screwed....

It should work but I can't imagine it will always work because there are many reasons this could happen...
