04 TDi problem.

Car has been great for the last 5 years with no issues. Long story short my Touareg sat up for about 45+ days without being started or driven. I got a company car, am out all week, and just neglected it. 100% my fault totally. Naturally the batteries went dead. I direct charged the rear battery over night and my battery charger failed to stop charging and boiled the battery over. I was able to start it after that but wouldn't hold voltage. Changed out both batteries. Now....the car will start, but the alarm goes off and the back hatch and gas door won't open. It is still drivable. The key fob will also not operate anything. I tried to change the battery in that as well with no change in result. Stealership says it needs a new ECU and comfort control module to the tune of 2k and may need more after they start with that. Any ideas?

ECUs are super delicate on these, have seen them brick from less. I'd pick up a VCDS cable and start digging, hopefully you won't need anything too crazy.
