The 90hp is a "distributor pump" engine, the 100hp is a "pumpe-duse" i.e. unit-injector engine. Armed with this information, the explanation is in the TDIFAQ.
They are essentially two completely different engines that coincidentally happen to share the same bore and stroke, a few key dimensions, and a few parts in common. They are *that* different.
