This forum has given me some great advice, I wanted to share a really stupid mistake I made in hopes that it will help someone down the road.
I was getting 1248 code, trying VCDS to set timing I was getting a "fuel temp too hot" error. The cold starting was smokey and sputtering especially when outside temps were below freezing and under certain throttle and load conditions it would just lose all power for a second or two then throw a code and drive fine.
So, long story short, I had selected the wrong 1Z engine in the drop down menu on VCDS, there are 3 of them on the 12.12 release version. The one I should have used listed the AHU first and had "industrial" in the line, never noticed the 1Z>1994.
When selecting the correct engine, my fuel temp was fine and the engine was just out of range on the retarded end. After setting it to the advanced side of graph it fixed a lot of the problems and no more code.
Now I just need to fix the shudder on take off at low RPM and a leaking intercooler.
