As the remote key did not work when I bought the vehicle I imagined this to be a simple task ... Following the manual has not worked so far.

I've checked for the light on the fob when pressing the buttons = it works
Checked the battery and i've got 3.14v
I have the spare regular key

This is what my manual says

Switch on ignition and leave key in (regular key)
Unlock drivers door with remote key
Press unlock on remote once
remove key from ignition
close the door and check if reset

Any other methods ?

The key fob has 2 distinct functions:
1) Remote buttons to lock and unlock doors
2) Starting the car's engine

Which one of these 2 functions does not work?
If #1, this can be changed (setup) with VCDS or by a dealer.
If #2, This can only be changed by a VW dealer.

Have Fun!

The VCDS what kind of money do you need to spend and are they model year specific ?

VCDS info can be found here: https://store.ross-tech.com/shop/cat/VCDS

It is often not necessary to buy a VCDS interface. There are often people near you who will help you for a beer or a small fee. It is worth looking into.

They are not model year specific but they can be different depending on the generation of VWs. On your '06 Jetta you will need an interface that does CAN bus communications. Any of the new interfaces will work (HEX-V2 or HEX-NET) but so will some of the older ones that can often be found used. A HEX-USB+CAN or a MicroCAN cable will also work fins for your car.

Have Fun!
