Fan should start running withing a minute or sooner. Which water pump did you replace - the mechanical one or electric one? Do you have a scan tool? Any faults in Engine section?

Also, have you performed the VW "recall" or "fix" for the emissions? 100 *C is not something unusual, especially going uphill. Nothing to worry about.
