Use a dolly on the drive wheels (if not a trailer to get all 4 wheels off the ground.

If you want to play it safe, I would use a tow dolly rather than flat towing. Since the rear wheels are just "along for the ride" anyway on our A4's, it shouldn't hurt your car. It also makes the car much easier to tow,as you don't have to worry too much about the front wheels on the Beetle being in perfect alignment when you use a dolly. Also, you don't have to worry about the transmission being properly lubricated as it goes down the road. The hardest part might be hooking up the lights on the Beetle so that they work with the motor home lights, unless you use a set of those magnetic tail lights.

If you want to be very kind to your beetle, get a flat trailer and get the whole thing off the road! Otherwise, use a dolly.

I would also cover up the car so you dont get rock chips and other debris hitting your car. Or get some kind of Shield.
