1.9tdi polo sportline with a miss

my tdi, had a problem and did not want to start.
mech changed the fuel injection pump.

Engine check light is on.
Car had a bit of a battle to start, started up on the 4th try.
drove the car for about 100m. took off from the stop. car started to jerk like it had a miss or was cutting off.
on 4th gear on the freeway, feels like it had a bit of a fish bite.

any ideas....

Car has an OBDII I suggest starting by scanning for codes
Checking the timing belt and the physical timing marks is an also good start.

cleared the check engine light.
it picked up error for the alternator.
cleared the code.
car still runs the same.
mostly when it is cold it battles, jerks, everything shakes in the car.

once it has warmed up a bit. runs fine, with a slight fish bite feel to it.

so what were the codes exactly? clearing them does not fix the issue.

It was an alternator code. Not sure. Car seems to batte to start. By 3rd swing it starts.

I turned the key to on position and of for 4 times. Car did not start.

I had to try to turn the engine on as in swing. And it started on the 4th try. Had to fuel it abit.

Mech checked the wiring harness for the glow plugs. And no error codes are picking up on the vehicle.

Things we can strike off as a possible issue.
Mech changed the below.
Glow plugs and checked the harness
New fuel filter
New tandem pump
Checked all injectors
Tested fuel pump under back seat
Cleaned out fuel lines
Plugged in and chexked for error codes. No errors.

As Mongler suggested check the timing. Teeth missing on the belt? Do the marks line up? How much fuel does the pump actually provide? A little dribble or a couple ounces? Is QA within specification.

Im going to another mechanic this coming weekend. I will have him check up. I just want to know all possiblities so i can check it and get it over with.
