I been looking at a new ecu and was wondering if there is a diff between the 2000-01 mk4 and the 2002-04 mk4 ecu's.

I'll assume you are looking for an ECU for the 2000 Jetta. 2002 on have immobilizer 3 and yours is immo 2. Just get the part number off the ECU and search for one on car-part.com.
