running rough after running super low on fuel

My 2006 Jetta TDI started running very rough and I noticed I was super low on diesel. I limped it on what felt like two cylinders to the gass station and filled with fuel. Ran rough all the way home. The engine light came on and threw P0303 and P0203. Any ideas?
